Fajar Secondary School was founded in 1964 as a co-educational school, with the aim of providing a holistic education to its students. It started with only a few classes and a small number of students, but over the years it has grown into a well-established institution with a strong reputation for academic excellence.

In 1997, Fajar Secondary School became one of the first schools in Singapore to implement the Integrated Programme (IP), which offers a seamless secondary and junior college education to students who are academically gifted. The IP allows students to bypass the GCE O-Level examinations and proceed directly to the GCE A-Level examinations, and has since become a popular programme among top-performing students.
